Thirty-nine times the Watcher Woman restarted our timeline to try to defeat the Beast who had brought Fillory to its knees. The fortieth time she wasn't available, so the Physical kids took it on themselves to turn back time. This time, the missing class who went to Fillory (minus a couple losers) did not all die when they encountered the Beast. Before Quentin Coldwater or any of his friends even got to Brakebills, the missing class managed to defeat the Beast who had ravaged Fillory to almost nothing.
Without the knowledge of the previous loops, there was no one to reset a forty-second time, so the missing class is lost and wounded in Fillory while life goes on with no interruptions and nothing out of the ordinary at Brakebills.
